There are a number of things missing when I try to use this website that would be helpful. (Note: my experience is only with Botany... I think all of this applies to every gather type, but I could be wrong)

1. Initial remainder bar
Every item has a specific amount of the 'Remainder' bar that will be filled when you begin gathering an item. For instance, if I am logging in Iron Lake for Mahogany Logs, when I see the Remainder bar initially filled at 60%, I know that the item I will get is going to be a Mahogany Log.

Is the remainder bar affected by any stats? I am not sure, but I don't think it is. I know it's always super tiny if you're weakened, but I'm ignoring that.

2. Chop/Jig target
Every item has a specific spot on the second part of the minigame to target. For instance, if I am logging in Iron Lake for Mahogany Logs, when I see the Remainder bar initially filled at 60% (see #1), I know that the item is a Mahogany Log and I should chop at 0% of the chop bar in order to get the item.

Is this affected by stats? You might have to be above a certain threshold for items to always appear at the same location.

3. Layout
This one may be a matter of personal preference, so please ignore this one if you don't agree.

I realize this website was created well before 1.19 when knowing individual harvesting point yields actually mattered, but it doesn't anymore. There is no longer any real reason for the gathering data to be associated with the map. Granted, the map is handy for finding where offhand gathering points are or if you happen to be so low level that you don't have the appropriate mainhand-point finding ability, but aside from that, it's a hassle to go to the map just to the information for a zone that I care about.

In my opinion, each zone/region/area/whatever should have its own web page which list all the yields you could get from any type of gathering in that area. For an example of what I'm talking about, see my Botany spreadsheet:
FFXIV Botany Spreadsheet

4. Market Ward
The path in the market ward item search to find the item would be nice to have. Some items are difficult to automatically know where to find them. You can also find an example of this in my Botany spreadsheet.

You are correct about points 1 and 2 in that they encompass all of the DoL classes.

For point #1, sometimes there are items that have the same amount of remainder, so you have to refer to #2 to know where to target the item from.

Stats that affect point #1:

Gathering: Lessens depletion of the Remainder gauge when using a main hand tool

Stats that affect point #2:

Miner:
VIT: During the approach phase, it will be easier to determine the proper force needed for each item.

Botanist:
STR: During the approach phase, it will be easier to determine the proper angle for each item.

Fisher:
DEX: During the approach phase, it will be easier to determine the proper rod movement for each item

As far as the maps go, they'll probably stay as they are until 2.0 or whenever SE totally redesigns the maps. The secondary gathering nodes are definitely useful since your gathering skills don't tell you where they are, but I agree that the points are nearly useless since what you can gather per area is the same. The only benefit to the individual points staying up are for people who are trying to get higher SP gains and haven't yet gotten high enough level to use the level appropriate detection skill for that area.

It would be good to document the stamina bar percentage and the general area on where to target the item on the approach. I just hope this isn't information that's all going to get shuffled around again soon, as we'll have to basically edit a lot of information yet again.
